Most of us use a panel bond like tiger seal or sikaflex on the floors.

Body panel wise, it's better to use something that is not very sticky but provides a seal, something like clear silicone I guess. That allows you to remove the panel at a later date. I could not get the bottom of my side panels over the top tube and floor at the same time so have trimmed the lower lip flush.

There's more than one way to do it, so I assume you will get other varied replies.
