ok if you are running direct make sure your pickup is keeping sync (there is a indicator on your software dash) as there are pots on the pcb to ajust the ac input into a clean square wave there is a tool in tuner studio called tooth logger to help set this if you have problems with sync

This sounds similar to the problems that I'm having at the moment did you work out what the problem was?
