Ah, compound angles, now I get it. Yep, tubemiter.exe only works for tubes on the same plane. If the tubes are on the same plane (their axes intersect) you have to work out the angle on that plane.

nifty tool, I think it would be easy to make one from a bunch of welding rods, a piece of pipe and a couple rubber bands or O-rings. If you scroll down on the page, this is a useful tube bender, it bends 3/4" tube to a tighter radius than a conduit bender.
